Shop uses the Custom Tax feature.

Reporting > All > Payments Report shows State, County and Muncipal Taxes collected.

Between the three numbers there, the tax total that can be calculated is incorrectly compared to CSV > Report #9's Total Tax column. On Report 9, there is some rows that have no State, County or Muncipal Tax listed, and instead only have a Total Tax listed, however that seems to be pulled.
